Yesterday, the main devs of MonoDevelop decided to merge their new work into the master branch – which changed parts of MonoDevelop’s internal structure. So it’s currently not possible to use Mono-D 0.3.5 with the latest beta (2.9.4) anymore.
I’ll fit the version right into the new MD structures – so in order to get further updates it’s recommended to update to that latest beta version.
I know it’s not the best way to do this, but yeah – MonoDevelop improvements!
So, Mono-D 0.3.6 will be usable with MonoDevelop 2.9.4 then.
Linux users, read this article to know how to update to the latest version.
It’ll hopefully be available in a week or so.

I tried to install monodevelop (the package, not the source) and it installs 2.8.something. Do you have any idea why this is happening?
